With Ameritrade when they partially fill an order is there a fee for each partial fill or is it still one fee for the total order?Also will they fill as much as they can of the order or wait until they can fill the complete amount?

Not if they fill it same day. You must cancel if & when market closes and unfilled will not overcome another fee. Do this before market opens. This is a good reason to belooking at account daily. VAN
